I think the fastest train route would be via Strasbourg and Basel.
With the Swiss Travel Pass, your journey from Basel to Lauterbrunnen is covered. You only need a ticket from Luxembourg to Basel. You can find information about buying point-to-point tickets here: http://www.myswissalps.com/traintickets/france

There used to be a direct express train Brussels – Chur via Luxembourg. Sadly it was withdrawn when the TGV East Europeen was opened, and replacement service promised have not materialised, mainly because the TGV lines don’t serve Luxembourg very closely.
Luxembourg – Basel is now quite complicated, quite a long journey time and between 3 and 6 changes of train necessary. You can travel via Germany or France. Note that the shortest journey times can be those with the most number of changes required, and some also now include some bus links

We will take your advice on the routing. We will be arriving in the second week of September, and have not booked any of our transportation yet (only lodging). Do you think it will be a problem if we have the Swiss Travel Card and try to book the trains once arriving in Switzerland?

usually, you do not need to reserve your trains in Switzerland. Exceptions are some panoramic trains and international trains like TGV. (Check this one to learn more: http://www.myswissalps.com/train/reservations/howtouse)
