I will be traveling to Wengen from Zurich on June 4 via Berne. We plan to spend a couple of hours looking around Berne in the morning and then after lunch proceed to Interlaken from where we plan on visiting Brienz Rothorn or Harder Kulm before proceeding to Wengen for the night. Assuming the weather is good, which one should I opt for since I don’t think we would have time for both, though we could probably squeeze it in if the cable car runs till late.

Also, are there storage lockers or left luggage counters at Berne and Interlaken stations for us to leave our luggage?

Can’t say which is best. Harder Kulm is certainly easiest as the Funicular Station os only 500m from Interlaken Ost Station. From Brienzer you need to get to Brienz and back.

If you search for Bern and Interlaken Ost at http://www.sbb.ch/en/station-services/railway-stations/further-stations.html and then scroll down to “Equipment and Mobility at Station” and expand it will give you information about lockers.
