Hi Malto,
do you have already an itinerary or at least wich part of the country are you interested in?
I would recommend staying somewhere in canton Valais (http://www.myswissalps.com/valais) if you wish to see Zermatt (http://www.myswissalps.com/zermatt), Saas-Fee (http://www.myswissalps.com/saasfee), Montreux (http://www.myswissalps.com/montreux), Gstaad (http://www.myswissalps.com/gstaad), Glacier 3000, Leysin, Aigle, Leukerbad, Brig (http://www.myswissalps.com/brig).
Or my other idea would be somewhere where you can visit canton Ticino (http://www.myswissalps.com/ticino) with Lugano (http://www.myswissalps.com/lugano), Locarno (http://www.myswissalps.com/locarno), Lake Como (already in Italy), Bellinzona (http://www.myswissalps.com/bellinzona) and also Graubünden canton (http://www.myswissalps.com/graubunden) with Davos (http://www.myswissalps.com/davos), Chur, St. Moritz (http://www.myswissalps.com/stmoritz).
Maybe you could stay also in Bern (http://www.myswissalps.com/bern), it has quite a good location for Zurich (http://www.myswissalps.com/zurich), Lake Geneva, Basel (http://www.myswissalps.com/basel), but also to the rest of the beautiful Bernese Oberland (http://www.myswissalps.com/berneseoberland) you’ve missed so far.
Do you like any of them? If we narrow down a bit the area, we can go further to the actual towns and cities where you want to stay.

Thank you Ildiko for all this amazing and helpful information!
I looked through each location and to narrow the search down, here is what I’m looking for. I love the idea of staying on or near a lake so the areas of Lake Geneva and Ticino would fit perfectly! Also, I would only be looking for a studio apartment with a full kitchen so we can cook most days. This being said, it would be nice to be an area that has easy access to supermarkets. We would be either driving or taking the trains to see the rest of the country so being walking distance to a train station is also helpful. We plan to also visit Austria and Italy during our stay. Thank you again for all of your input and sending the links to look them over. We are planning to visit in the fall season, would you suggest a month best to visit where it may be most affordable but still decent weather? I’m thinking September to October but we are open to adjust this needed.

Ildiko,
One more addition, I also love the area of Montreux and it seems to have wonderful nightlife, access to markets, trains and good options for apartments.
