Can the Flex pass be used for museums on days that travel is not being used and not count against the travel days? Or can the museum pass only be used on travel days? (in which case the Swiss Travel Pass makes more sense)

Short answer is no. The Swiss Travel Pass Flex has no value on any days other then the ones you nominate as travel days.

Whether the Swiss Travel Pass (continuous) makes more sense depends entirely on you particular itinerary and plans.
