Chamonix is not in Switzerland, so you cannot travel free from Geneva on a Swiss Travel Pass except the long way round via Lausanne and Martigny (journey 3 hours) – sorry!
French trains Geneva – Chamonix are pretty much non-existent
Personally I would skip Chamonix and use the more relaxingly efficient Swiss trains – much better for a honeymoon trip!
Zermatt would be a good Swiss destination – as it is famously known as the ‘village of the 4000-ers’, because so many 4000metre plus peaks surround it.

The cheapest way to go from Geneva to Chamonix is via the FlixBus one way starts at 4.99 Euro.
There are also lots of transfer companies who pick you up from the airport or city centre to go to Chamonix for about 30 Euro one way.
There are also bus day tours starting at about 100 CHF return depending on which lift/train tickets you want when you get to Chamonix.

If you want to take advantage of your Swiss Travel Pass you should take the route from Chamonix via Martigny (very scenic) which would also be the way you go back to get to Interlaken. You can use the timetable to see it: http://www.myswissalps.com/ti metable
Of course this depends on whether you have the time or not. Alternatively, you can do it by bus transfer from Geneva airport (lots of shuttle buses available). Perhaps you should do this as soon as you arrive, there are lockers available at the airport station: http://www.myswissalps.com/tr ain/practical/luggage
