You can reserve seats up to 90 days in advance. The best place to reserve seats is at shop.glacierexpress.ch if you want to pick specific seats.
You don’t need to already have purchased your Swiss Travel Pass in order to proceed with the reservation.
During the booking process you will be asked to indicate what sort of pass you have. When you claim to have a Swiss Travel Pass the price will be adjusted to cover just the reservation.

Thank you rockyster. But unfortunately, tickets are sold out for June 20th. Was not aware that they run out very fast. Any other option I have?

Where are you going to and from? You can follow the Glacier Express route on regular trains and will not need reservations. The scenery is still the same. Unfortunately you don’t get to see actual glaciers on either the Express or the regular trains.
For a bit more on what to expect on the Glacier Express route read this thread.

There are still seats in 1st Class for the 14:10 departure from Brig to Chur if that is the route you are planning (just guessing from your earlier threads).
Or you could try one of the retailers listed at http://www.myswissalps.com/gl acierexpress/packages. They may have an allocation of seats still. But you won’t get to pick. They will just try to place your party together if possible.

We are travelling from Zermatt to Lucerne, so planning to get down at Andermatt. But, sbb shows train from Zermatt to Lucerne via Bern. So, do we need to search station by station?

You just need Zermatt to Luzern via Andermatt.
I don’t know where else you have been but I would look at Zermatt to Luzern via Kandersteg and Meiringen. The least interesting part of the Glacier Express is between Brig and Andermatt.
Going via Kandersteg, between Brig and Spiez you will travel on the Regio-Express Lötschberger train over the traditional, more than 100 year old mountain route, giving you a wonderful view along the impressive peaks and down into the Rhone Valley. The 1-hour faster route via Visp takes you through the fairly lengthy Lötschberg Base Tunnel with rather limited views.
At Spiez you will join the Golden Pass Line (http://www.myswissalps.com/go ldenpass).
