If you wish to travel on the Gotthard Panorama Express with a Swiss Travel Pass, all you need to do is pay for the seat upgrade and surcharge, which includes the seat reservation.

Don’t forget that you can save money by travelling on the same route by using the regular trains, which are just as comfortable, and in fact much more modern than the GPE coaches, and you can take it any day of the week at any time. You will see exactly the same scenery.
You can take any boat from Luzern to Fluelen, then catch any of the hourly Treno Gottardo trains.
Doing it this way allows you to take a break at Fluelen which is a nice village to spend some time at.

I greatly enjoyed the Gotthard Panorama Express train myself, but it’s all a matter of personal preferences and figuring out what fits your schedule and budget best.
If you want to take regular trains in 2nd class, these will be fully covered by your 2nd class Swiss Travel Pass and you won’t need reservations: https://www.myswissalps.com/swisstravelpass/validity.
