I plan to travel from Geneva to Domodossola

    Having a Schenghen Visa

Do they check passports at Border and does it require any separate time for checking.

No checking – you will just breeze through.

They may check you but on the train itself. It is quite rare and unlikely to happen, but it can. No extra time needed – just show your visa (http://www.myswissalps.com/visa) if border control comes on the train. I have been checked crossing borders on the bus…haven’t yet on the train though.
