A trip to Zurich and Neuhausen (Rheinfall) and Stein am Rhein (or in the other order) and then back to Zurich is most certainly doable. The first map I am attaching shows just how close they all are (see scale at bottom left of the map). The red lines on this map are the railroads. You can see there are two lines between Zurich and Neuhausen. Just ask in the train station which one is best for when you arrive.
When you get to Neuhausen, you have two options as to where you get off. You can get off at the stop called Schloss, which is next to the castle on the south side of the falls. Alternatively, you can stay on the train which will cross the bridge over the Rhein, get off at the next stop (Neuhausen) and then switch to a train that will stop at Rheinfall. I have indicated all three of these stops (in blue) on the second attached map. My preference would be to do the latter as then it is a short and scenic walk down to the boat landing (Burg Wörth). If you have the time, take the boat ride out to the falls and climb up the Felsen, the large rock standing in the middle of the falls.
Keep an eye on your time, but is you have left Zurich early in the morning, everything will be okay to then get back up to the Rheinfall train stop and go to Schaffhausen. From here make sure you are on the train heading for Kreuzlingen. You will almost immediately cross over the Rhein and head east on the south side of the Rhein. After you get off at the Stein am Rhein train station, it is about a 400 metre walk down to the bridge, which you then walk over to see the old city, which is so worth a visit. When it is time to go back to Zurich, walk back over the bridge and up to the train station, and make sure the train you get on to is heading for Zurich (no need to go back via Schaffhausen).
