Yes, most of the trip isn’t covered by the Swiss Travel Pass: http://www.myswissalps.com/sw isstravelpass/validity. You’ll need to buy a ticket from the Swiss border to Paris here. The border town will depend on which town you go/leave from in Switzerland (Geneva or Basel if going to Bern).

We are traveling form Geneva to Paris on July 26 and returning to Geneva on our way to zermatt on the 29th July.
We were able to get a good rate with raileurope for 1st class. You may want to try them if you are coming from the US.
The Geneva-Paris route can be obtained electronically
We tried looking at different sites to buy our own but they all ended up being more expensive than raileurope, we got it at the same time as the Swiss rail pass.
Word of caution: if you book via rialeurope make sure you have them send you the itinerary before you pay, they are prone to making errors for reasons unknown they also have a lot of background noise when you call from other people booking that may contribute to the errors
