It’s personal of course, but I like the Thunersee a bit better. It’s a longer trip and if you choose to go to Thun by boat and back again (coming from Interlaken), it will take a larger part of the day. The views are wonderful, you can just sit back, relax and enjoy.
Lake Brienz is not bad either… So there you go. Hopefully this page http://www.bls.ch/e/schifffah rt/fahrplan.php gives you some more information to help you decide, it shows you times of arrival and departure.
You can always get off and on the boat along the way, to make a (short) hike or do some sightseeing. If you choose the Thunersee, you might like to visit the Beatushöhlen (http://www.beatushoehlen.ch/i ndex.php?lg=3&id=3). If you’re more into the lake of Brienz, it’s very nice to get off the boat in Giessbach, there’s a wonderful waterfall there.
