May I know what will be defined as shorter leg?
Does it mean Swiss Travel pass holder only need to pay for the reservation fees?

Please see Rockoyster’s link, or start the booking process to find the price for a specific section. Yes, Swiss Travel Pass holders only need to pay for the reservation. This is not new though. The Swiss Travel Pass covers all trains in Switzerland, except for seat reservations.

I am travelling on Glacier Express from Zermatt to Andermatt on 2nd June. The reduced reservation charges are applicable to me, but unfortunately I have already made reservations.
I don’t suppose I get partial refund 🙂 Penalty for being too prompt in booking, I guess 🙂

You can always contact the company you booked with and ask 🙂 It is a very new reduction here, they may be flexible….
