Good to know you enjoyed your last trip and are already making plans for a return trip.
Travelling to Appenzell first prior to Pontresina, then Varenna definitely make sense to me. Make sure to use the timetable to plan the best connections. For tickets to Varenna, you can check for information here: http://www.myswissalps.com/traintickets/italy
For this trip, as you will be spending more days travelling in one region, you should probably look at getting the Graubunden Pass. In addition you can combine this with the Saver Day Pass to cover your trips to/from Appenzell. Click on the links for more details for each pass. Please study the Graubunden Pass validity map carefully. You can opt to get a Graubünden pass for just the north or south of the region for 33% cheaper than the regular price.

The minimum number of changes of train Appenzell – Pontresina is three.
