Hi,

Can you please let me know if I can use Swiss Flexi Saver Pass to travel from Basel Bad BF station to Basel SBB station,

Yes, you can. The Swiss Flexi Pass map shows where you can travel with the pass, which is about anywhere in Switzerland.
