Here is a page on the differences between 1st and 2nd class on Swiss trains (and how to upgrade). Typically, I don’t think it is worth the cost, except, of course on some Panorama trains as you mentioned, it can be nice to be in 1st class.
Read about The Glacier Express, Bernina Express and Golden Pass lines and you can see the ticket costs for them – at the train station you can upgrade to 1st class by paying the difference in the ticket prices for that route.

That depends. How many days will your Swiss Travel Pass be for? What other trips do you plan to do, including transferring with luggage between towns? What time of the year will you be travelling?

Both first class and second class Swiss Travel Passes provide free travel on boats. (There is also a small surcharge on Lake Zürich for all passengers). Boats often have a separate area for first class passengers, usually on the upper deck, and there may also be a separate restaurant for first class passengers.
