To check the traveling time from Basel to the Jungfraujoch, which I assume you’re talking about, use below timetable and the second link to see the different routes leading to the Jungfraujoch (Grindelwald/Lauterbrunnen):

You can consider staying in any of these places for a while or also visiting Mount First from Grindelwald additionally, whereas I don’t know if you’ll have the energy and time.

Alternatively you can look at taking a boat ride on the lake of Thun to give you some different kind of experience:

If you are going all the way to Jungfraujoch, I would strongly advise against stopping anywhere ‘in between’ as it will be a tiring day. Health wise you should be aware of the high altitude of the Jungfrau area , as you will start and end the day at (for Switzerland) a very low altitude.
If you want a break from riding on the train all day, you should pause for 1 hour at the intermediate places on the Jungfrau area railways (eg Wengen)
