Welcome to MySwissAlps! So, you’re planning to take the same train on the same day, but just get off early? That’s no problem. There’s no need to re-book anything in that case. Just make sure you also have a valid ticket or pass: http://www.myswissalps.com/train/ticketspasses.
So basically i can buy the ticket for the same train ,same date,same hour from Chur to Pontresina
and use the existing seat reservation right?
Exactly! Tickets are usually only dated, and not time restricted. They are valid for any train that day. Your reservation is of course only valid for the exact train you booked a seat for. I must say I don’t understand why you are now travelling only as far as Pontresina. Which flights have changed to make this necessary?
Can I please check that you do realise that if you only travel Chur – Pontresina you will not cover any part of the Bernina Railway. As such you could travel on the regular hourly trains Chur – Samedan without paying any supplements for seats, just the ordinary fare.
If this is a real problem for you I recommend you try emailing RhB to tell them about your situation. They may be sympathetic and refund your reservation fees.

we were gonna fly from Basel and get to chur via zurich .
The airline has rescheduled the return flight (postponed the next day) which caught us off guard in the sense that we will be forced to stay one more night than planned,so we decided that we will stop 1 night in st moritz and take whatever train available for the rest of the route to Tirano the next day (February 28th).
Following as above i got my initial tickets on Bernina express refunded .Also spoke to rhb (by mail ) explaining the situation and asking for a possible refund regarding reservation(of seats on BEX),to which they said they couldnt unless (medical ,proof,accidents etc) .Obviously none of them its the case.
So i needed to know if i can use those seat reservations(Chur-Tirano) if i purchase two new tickets on that same train on that same day and hour from Chur to Pontresina(because its the only available stop of Bex nearby St.Moritz).

I stil don’t understand your overall routing but as Arno said, train ticket and seat reservation are separate items so you should be OK
