I would suggest you sail the full length of the lake from Burkli Platz (at the east end of Bahnhofstrasse). The voyage to Rapperswil takes 2 hours and 17 minutes. Have lunch on the boat or in Rapperswil. Rapperswil is a very attractive town, well worth a visit.
Return to Zurich by train. There are three different lines, the S5, the S15 and the S7. The S7 is the only line which takes the scenic line along the north shore of the lake. Sit upstrais on the left hand side in the direction of travel. The S7s run every 30 minutes and take 38 minutes to Zurich Hauptbahnhof.

The Zurich river cruise is a short round trip cruise. I recommended travelling the whole length from Zurich Landesmuseum to Zurichhorn. Then on the way back, maybe get off at Burkliplatz or Rathaus so you can do a short walk along the Bahnhofstrasse and visit the old town (Niederdorf).
