I’m debating whether to return to Milan and train north to Interlaken or to ferry across Lake Como to Menaggio and bus to Lugano then train north.

It really depends on what your goal is: quickest trip, or most scenic? Does time matter at all or could you even take more than one day for the transfer?

Another option is to travel via Locarno and Domodossola: http://www.myswissalps.com/centovalli. From Domodossola you could take the quickest train to Interlaken or another scenic option: http://www.myswissalps.com/lotschberger.
