Great that you get to visit Switzerland. Since you prefer natural scenery, I'd advise to travel onto Lucerne right away and not to spend a night in Zurich. Zurich-Lucerne is a short train ride, so you can easily get there on the day of your arrival. Tips for the Lucerne region can be found here. Once you travel to Geneva, consider taking the beautiful scenic Golden Pass route.
A rail pass will be easier than buying point to point tickets. A 4 day Swiss Saver Pass would allow you to travel for free throughout the country without having to buy additional tickets (this is only required for mountain transportation).
