My plan is to go from Basel SBB to Murren. I would like to stop off in Thun for 1-2 hours. I will stay in Murren for 3 nights. Then from Murren to Schaffhausen. Are these considered direct routes to be able to use the Transfer ticket? Thank you.

Yes, you can absolutely use the Swiss Transfer Ticket for your trip. If you buy the Swiss Transfer Ticket Combi it will not only include the transfer to and from Mürren, but also a 50% discount on tickets during your stay. This is a combination of the Swiss Transfer Ticket and Swiss Half Fare Card.
