we just did this – i had the same question – on the italian train website we purchased a full fare ticket from milan to the border town of Domadossola – on the swiss train website we purchased the half fare ticket from Domadossola to the swiss destination – just buy it for the same train number

buy your ticket from Milan to Zermatt and also your Swiss Half Fare Card online, in advance. Seat reservation is only required on the Italian trains. Regarding the seat reservation on Swiss trains read at http://www.myswissalps.com/train/reservations/howtouse.

I will do the Milan to Domodossola (full fare) and then Domodossola to Zermatt (half fare). I just need to figure out is how to make sure that I pick the correct train. Any suggestion?

For example at http://www.trainline.eu you can add your Swiss Half Fare Card: when selecting the amount of the travelers you need to click on “+ add loyalty & railcards” and select “CFF – Demi Tarif” from the list. (It will be at the end of the list.) CFF is the French name of SBB and Demi Tarif is the French name for the Swiss Half Fare Card.
This is the easiest way, then there is no need to check the train numbers.

You can buy tickets for the end to end route on the SBB website. During the process you claim a reduction for “Half-fare” for the Swiss leg of the journey.
Try that and see how the price compares to Trainline.eu (where I see the discount option as “CFF – Half-fare card”).
