We arrive in Geneva on June 13 around 5pm and we are wondering if we should spend the night there or should we try to make it to Wengen, our destination, that evening.
I just noticed that our hotel in Wengen has a check in time from 4pm-6pm and wondering if that is normal for Switzerland?!?!? Are they usually flexible with the times? Two hours checking window for a hotel seems a bit strange.
We are only there for three days and we were hoping to spend most of the time in Wengen.

That’s not unusual for small family-run hotels, but they will sometimes make an exception if you inform them of your arrival time. If the hotel is some distance from the station, check whether they provide pick-up and drop-off services on your days of arrival and departure.
The last connection that will get you to Wengen from Genève-Aéroport (Geneva Airport) to Wengen via the Golden Pass route leaves the airport at 17:25, so you probably won’t make it, and would be travelling in the dark before you got to Spiez anyway.
In that case, you would need to take the faster, less scenic route through the flatter parts of the country.
It might be worth spending the night in Montreux and taking the Golden Pass route to Interlaken Ost the following day, then continue on normal trains to Wengen.

The faster routes Alpenrose refers to go through Bern, and will have a change there, as well as others.
From Interlaken onward, you are on slower mountain trains. The run from Lauterbrunnen up to Wengen can be glorious on the rare totally clear day. See attached. Usually , you can’t see that far into the valley. You get that view for a few seconds as you pull into Wengen staion. Sit on the right if you are traveling in daylight. I took that picture from very close to tthe train tracks, below Wengen.
You also can get that angle from the church a few minutes walk from the Wengen station.
